This guy had my sympathy, if a bit of my puzzlement at his problems getting permits, until I read farther into the story and found out that he was acting as his own general contractor.

You just lost my sympathy. Always hire professionals to do this stuff. It's not worth your time running back and forth to the City-County Building and the state to do plan review, get permits, etc., etc., ad nauseum. Take it from one who's been there, done that, and got the T-shirt.
